Wenn Du Skype unter einem anderen Account laufen lässt, als Dein besagtes Hotmal Konto, dann sind die Kontakte auch getrennt.
Du kannst dann Skype installieren, hast alle Kontakte im Skype, wie Du sie jetzt auch hast aber keine werden in das Hotmal Konto geladen.

Alle Deine Kontakte aus Skype werden auch zentral bei Microsoft in der Cloud abgespeichert.
